I'm looking at signing up for the AMEX Explorer with the $400 travel credit. If I was to use it to book VA flights would this count towards eligible sectors?

Yes - I've done this many times. Amex can get some good VA business airfares through the IAP and they often have more options than are available through the VA website. So always well worth a look.
