Looking to book a flight from Shanghai to Tokyo with Japan Airlines using QFF points - the Qantas site shows no availability through the search, however looking at American Airlines, it indicates there is availability. I have a vague recollection that sometimes Qantas FF didn't show all the true availability for smaller JA flights and that if you call they can see it in their system?

I would not trust the AA system as they are well known for showing phantom flights..
you can always try and call QF, but don't expect a favorable answer.
And FYI Japan Airlines is JL not JA - JA is Jetsmart SPA

One hack you could try is doing a phantom return from Japan and seeing if the flights you're looking for show up in that search.
