I just made a reservation though my HHonors account and I used to have Virgin Blue (now Australia) as my hotel partner for points earning.

When I got to make a reservation it lists my Velocity number but Virgin Blue/Australia is not in the list to pick and I get an error saying select an airline partner.

I changed it to my Qantas FF number and it works...

I can still see all my airline partners in the Edit Profile section, but it doesn't like Virgin Blue/Australia when I go to make a booking
Virgin Atlantic
Virgin America

Are listed though!

Can others confirm this is the case too ?

Still on the list when I log into my account.
I don't have a velocity number added currently but I can still select Virgin Blue from the drop down menu if I try to edit my airline partners.

Actually, yes, it is there in the profile page, but comes up with an error when going to make a booking!!!

I'll ask on check-in !

this happens to me... I rang and asked and what they said to me is as long as you have Virgin in your hilton honours profile

leave that part blank and it will tie in with your account. (and my last stay this is exactly what happened)
