Hi, I am flying Etihad flight AUH - MEL landing around 6 AM. I need to get to BNE and there is no reward seats available after the 7 10 AM flight.

Lets say I book that flight and I show up for check in will they allow me to board a later flight assuming there are seats or should I just cash and book a later flight??

What happens to the EY flight will have no relevance to the subsequent QF flight. If late you will be a no show.

It will be the same as thought you arrived late at the airport for the checkin because there was an accident in the freeway

Let me rephrase, how much time do I actually need to transfer to VA assuming I have checked bags??

Since flight is in June because of the day light savings time I would land around 5 AM.
 
2 hours is the absolute bare minimum, assuming that everything goes right. Remember that you’ll need to pick up your checked bags, take them through customs and immigration, and then check them onto the Virgin flight. I’d be much more comfortable if you had carry-on only so once you cleared Arrivals you could go straight to the gate in T3 (via security screening in T4).

Are you flying in business class on the Etihad flight? That would help because you’d be one of the first off the plane. If you’re flying in economy, I’d definitely explain the situation to the cabin crew so they could hopefully get you off the plane as early as possible.

I am flying business class, I am still trying to convince my wife to do carry on only but its a 3 week trip and her dream destination (swiss) so its hard to convince lol.

About that time are other long haul wide body international arrivals-->busy at immigration, customs & bio-security.

During the week at that time (~06:45) the combined T3-T4 security will be busy with the daily ex MEL commuters.
The 07:10 flight will close 20? minutes before. So 06:50. If you are not checked in / bag drop you are a no show.

Long haul flights do not not always run to schedule. +/- 15minutes is considered on time.

For an early arrival I would be looking for no less than a 02:30~03:00 SCT (~08:30 - 09:00) to a flight on any of the AU domestic airlines.
There is MCT [minimum connection time] and SCT [sensible connection time].

My personal experience with MEL International arrivals recently is that the bags take forever to come out (like, 30~60 minutes). There's always a massive crowd of people waiting around the baggage carousels for seemingly forever.

I flew into MEL Wednesday night, about the same time an EK & SQ? and some other ex NZ flights.
Bagagge collection was OK, but the (long) que to leave airside (final check) was slow. Only 2 border people processing 100's of arrivals. A few were being sent for checking-inspection, but most were waved through to land-side. For me that last check at MEL is the slowest.

I waited 70 mins for bags at Melbourne Int earlier this month..."priority" bags no less!

...agreed...and constant announcements about delayed bags for almost every flight.
 
Despite having to wait for immi and customs during busy times, and after getting bags off the carousel, esp for int flights, its one of the only other 2 airports, that is linked, and easy to walk between, ADL which has 1 VAi flight to DPS, and PER, which does only the Cocos/Christmas Island flight, and MEL.
Without considering plane hold bag, it can be very fast if you do HLO for MEL, if your int flight arr outside of busy times, and you don't get picked to have all your travel possessions checked.
I only fly HLO and have done MEL int arr several times, its an easy walk to T1/T3-T4, once you have got all your items out into the open area, ie, past immi and customs.
If you must have plane hold bags because the SO said so, don't argue, just say, yes dear! in an exasperated tone, and bear with it.
Its only about a 15 min walk to get from T2 to T3 at MEL, so its not that far.
If you have to buy a rev tix, do that, there are quite a lot of VAd flights MEL - BNE.
Edit: not to mention, its (your plan) is on a separate PNR, so if anything goes wrong, you are on your own.
So, leave a connection of 2.5 hours as mentioned above, if you end up early at bag drop at T3, you can then ask if there is any chance of getting onto an early flight, better than missing out due to very short connection time.
VA is also desperate for $, and the J fares for now, are quite reasonable.

I just remembered that I have 2 upgrade cert as I made plat last year. Do they work on flex fares automatically ir should there be reward space available??
 
Make another post with the upgrade title as a question, or ask about it in the upgrade main thread question, "chances of upgrade as a WP", also under which FF system.
Also mention under which FF plan the upgrade cert us with.
If VFF this is the right branch.
If EY ask question in that branch.

Assuming you're talking VA here: not automatic, you have to call up. There has to be award space in J (a real award, not a points plus pay seat) but if there is an award seat available then your upgrade will be confirmed.
