I need to get from AUS (Austin) to ORD and when I search the Qantas classic rewards for the date I wish to book I get no avvaliability. However when I search AUS-CVG I get availability for AUS-ORD-CVG. The operating airline is American Airlines, could I just ask for bags to be available in ORD and miss the connecting flight?

I would not assume that AA will agree to short-check your luggage to Chicago.

Not a wise move, even if you had no checked bags and skipped the second segment, they still could cancel the whole rest of your ticket, cancel your frequent flyer points, and any of a number of other penalties. Airlines really hate this kind of thing as it bypasses their fare/revenue management (which does include award tickets). You will also see the term "married segment" to refer to the fact that AUS-ORD and ORD-CVG are linked, because the ticket is being made available only on the basis of the fares between the end points, AUS-CVG and not fares to ORD.
