I need to book a flight from Sydney to Canberra.
I see that Qantas have two flights for the exact same times and cost one is with Eastern Australia and the other National Jet.
Which one is better?

Eastern Australia uses Dash 8s and National Jet uses B717s. Better would depend on your preference for a smaller and noiser twin prop or a larger airliner with jets attached at the rear of the cabin. I think the legroom is about the same on both.

I do travel with Rex in small noisy planes so not overly fussed.

If you have not done the 717, I would say, go for that.
If you do decide on the 717, choose row A window.
And book exit of the wing if you can.
Tongue in cheek, (talking the waffle), just imagine flying without engines on the wings!
Of course, seriously, they are on the tail of the plane.
I have flown the Embrarer, those engines near the tail are indeed noisy, but it does give you learning experiences!
The dash8 is also nice, as others have said, it flies lower, and you see more, and if the plane comes in over the Royal National Park, and over Laperouse, that there has a wow factor, as its so odd that feeling, when you are so close to the water, after the dash makes its last turn to line up for SYD runway 34L/R.
If you sit on row D, sometimes you can see parallel flights, very interesting seeing planes flying in parallel, to come into runways 34L/R.
