Can anyone explain why the qantas booking engine, doesn't have QF codes for all of these flights, and why is one under UA when they are not even a partner

I think UA and QF may have an interline agreement. Just like QF offers SQ options to some destinations.

As for the codeshares I could not give you an answer on that one

QF3116 and AA1423 are in fact the same flight. SO the first two results would have you on the same aircraft.

Qantas interlines with a great many airlines, and these often appear in the Qantas booking engine. I've seen EK turn up on occassion as welll.

my next point is do you get ff points for this flight, will the UA coded flight have a QF flight number or UA. There is nowhere in the terms and conditions that states that a UA flight number (and I assume boarding pass) will qualify for points

As it shows up as a UA flight number that's what it'll be on the ticket, so no FF Points or SC's.. :(

That's because it doesn't. Points are allocated only on QF flights (own metal or codeshare with a QF number), oneworld airlines or those airlines with which QF has a points agreement (e.g. FJ). Those airlines are listed on the website.
