I am travelling MEL-LHR in J in December and have a choice of QF9 all the way, or 9 to SIN then 31 to LHR. I don't mind the extra time in SIN that transferring to 31 would involve, and am happier to arrive in LHR that little later.
I am SG and I would like to use points to upgrade (hopefully) to F. Both flights are wide open at moment.
I would like to ask those who have more experience if when allocating upgrades those on a through flight have more chanve then those on 2 seperate sectors, or does it not matter either way.
Thanks in advance.

If you're on two separate flight numbers then you do have double the chance of scoring an upgrade on at least one leg. If both upgrades come through though then it's more points doing it that way.

I did exactly what you're suggesting last year, and got an upgrade to F on the MEL-SIN sector (so could use F lounge), slummed it in J to LHR, and then coming back got F on both legs

I have twice upgraded QF29 MEL-LHR from J to F for the through flight. But of course that does not consider the chance of managing to score it on the individual sectors. I suggest you book the flight you find most convenient rather than try to double-guess the upgrade mystery process.
