On Monday I'm booked on QF082 from ADL-SYD, then flying QF041 to CGK later in the day. I'm assuming I'll need to clear C&I in ADL to board QF082, and we'll then arrive at SYD T1 where I can simply go through transfers to the Flounge until boarding QF041.

Is this right, or do I need to plan otherwise?

It's international-international. So arrival will be the international terminal, go through transfers as you describe.

Whenever you are travelling on a QF intl flight (QF1-QF399) you will always depart/arrive from the international terminal. Even if you were only travelling ADL/SYD as a domestic pax with the orange 'D' sticker on your boarding pass you still checkin in at the intl terminal because that's where your aircraft will be.

In your case you won't need a 'D' sticker as you have an intl to intl connection & will be cleared out of the country in ADL & therefore arrive at SYD Intl terminal 1 on QF82 & depart SYD T1 on QF41 to CGK.

It's amazing how many people get it wrong ie turn up for QF8 at BNE Domestic Terminal when the B747 ex DFW is at BNE International. You need to acknowledge the fact about 3 times during the online booking process that you are on a flight that departs from the international terminal mind you. I think a lot of the time other people make the bookings & don't pass on the necessary information to the travellers.

Similarly, people booked on a domestic flight (QF400 & above) BNE/SYD may be flying onto BKK out of SYD however they go to BNE Intl terminal because they're going overseas. I don't think there's much logic in the though process in this case.

Enjoy your Flounge experience.
