Reward Points and Cancelled Purchased Flight

Say I purchase a flexible airfare, lets say for $2000.

Get my MR points credited, and subsequently transfer them to another partner program.

Later on decide I don't need the flight and cancel for a full refund.

I understand that I will get debited the 2000 MR points, but what if my balance is less than that? Can I have a negative MR Points Balance?

yes - you will go into negative - any future points you earn will go against the neg balance first
