Two flights back to back

I recently booked flights from SYD-BNE-Hamilton (NZ). They are on different tickets as the price was over $100 cheaper doing it that way (but they do sell the same flights I am on as one).
Will I be able to check in for my HLZ flight in Sydney?
 
IMHO they should do it and have done it for some customers.

I had a flight last week overseas and they booked me all the way through even though I was on 2 tickets but the other guy travelling with me had to get baggage and check back in,

Counter staff said they can not do it, but he did it for me...

Go figure?

Yep, I have done it several times. Its just when checking luggage, it can get messy
 
Thanks for the responses. Wont have any luggage so will OK on that front.
 
Well to report back, the agent I had wouldn't do it. The flight was on time and a quick cab over to the international and it worked out fine. She did make a note in the system though, so I hope they wouldn't have shut check in unless the original flight was delayed too much.
