Velocity earnings on Virgin America

I wonder if anyone out there can answer a question in regard to earning Velocity points and status credits with their partner Virgin America

I have flown with Virgin America a few times on a trip this year and last year.
In USA one has the option at check in of paying for an upgrade to Main Cabin Select or First Class and I did this on a couple of sectors.
I assumed that I would at least earn points based on the initial fare paid but the flights show up on my account but with zero points earned for upgraded flights.

Does the upgrade move to a fare code that is ineligible for points & status credits earn?
Virgin America, Velocity and Virgin Australia don't seem to know the answer other than suggesting:
1. I forgot to provide my Velocity number (Which doesn't explain how the flights are listed in my Velocity account)
2. I used points for the flights (the flights were normal credit card purchases via their website)
3. That I probably didn't board my flights (ummm, yeah I am pretty sure I did)

Does anyone know what fare code is for upgrading from:

1. Discount economy to Main Cabin Select, and
2. Discount economy to First Class.

It seems that when you do a paid upgrade with VX, they reissue your booking in to a non-earning fare class .. and don't retain the original fare class paid for in the reservation anywhere, so you're SOL in terms of getting points with Velocity. If anyone's to blame, it's VX and their coughpy rez system - though they made quite a song and dance about moving to Sabre at one point, so that problem may well go away in the future.
