I booked through Qantas the following sector

SYD - SIN - MUM & back the same way

This was during a promotion which Qantas had for 10,000 extra points for booking this sector.

After coming back, I noticed that Qantas had not put any SC's or points for the return MUM - SIN sector which was codeshare with Jet Airways (My ticket had a QF code for that sector though) but I flew out with Jet Airways.

All other sectors SC's and points have been given.

I also noticed that Qantas had credited 5,000 promotional points soon after the SYD - SIN - MUM flight

Now will I get SC's for the MUM - SIN sector and will I get points for the same sector?

On the SIN - SYD leg, got upgraded to premium economy but I assume the SC's will be the same as it was not a paid upgrade?

Also, I took local domestic flights in India all with Jet Airways and every time I gave them my QFF number when I booked and checked to make sure it was on the booking. Will I get SC's and/or points for that?

I don't see why not. You might need to enter in an online claim if you have already waited a few days.

As mentioned, you should put in an online claim with Qantas. Since the actual airline was JetAirways, Qantas may not have the information needed to credit your points.

A few years ago, I flew JetAirways from SIN - DEL return on a separate ticket from MEL-SIN (on QF). After putting in a claim with Qantas, I was given points and SCs for that flight. I wasn't expecting to get the points as Jet Airways isn't part of OneWorld, and nor was I flying on a QF code.

SC's as per the paid cabin, not the upgraded cabin, unfortunately.

Jet Airways is in the Airlines Earning Table, so it will depend on your booking class.

Code:
[B]Airline[/B] [B]Eligible Booking Class[/B] [B]Cabin Class[/B] [B]Base Rate[/B] [B]Cabin Class Bonus[/B]

Jet Airways (9W) KQS Discount Economy 0.5 -
                    LMNTUY Economy 1 -
                    CIJPZ Business 1 25%
                    AF First 1 50%

Excluded: Points are not earned on Codeshare Flights operated by an airline other than Qantas.

Note also that you will only get Points, not SCs.

You only accrue SCs with oneworld airlines and Jetstar, Air Pacific and QantasLink.

I was thinking the same. Does that include 9W metal, but QF flight no?

(In a similar way to SA and AF codeshares)

If you book on the QF code - you'll earn points and SCs, irrespective of metal.
If you've booked the 9W code, only points are earned.

Thought so. That should answer the OP's question.

I will be doing this exact route in a months time, flying back with Jetairways (QF flight number).

I emailed QFF service centre asking that exact question.

A very helpful lady called me and explained I would get points and SC's only on a Qantas MARKETED FLIGHT. I asked if a QF flight number means Qantas marketed and she said not neccessarily. She suggested I call qantas when I am booking online and ask if the specific flight is Qantas marketed.

This will be the first time I have ever flown codeshare, do you checkin at the Qantas counter or goto the Jetairways counter if flying on a QF flight number on jet airways?

You will check-in at the Jet Airways counter in Mumbai as it is 9W metal.

This sounds very strange, and I presume she is slightly mistaken. Unless it's a charter or other obscure type of flight, the presence of a Qantas Flight number should post points in all circumstances I can think of where points would normally be earnt (perhaps barring a certain train service - but not sure what the current situation with that is).
