I hope you have all eticket documentation, both for the original purchase and the exchange showing the additional collection to pay for T class. I am thinking they have worked with the original ticket, not the one you actually travelled on.

Often SQ staff seen at check in can be later observed at the lounge and then later at the gate - they would have up to date local knowledge.
