This is the exact error I got as well on my Emirates F classic rewards booking Glad the agent was able to resolve it for you. When I talked to the agent who helped me, I made sure to mention the error and that the instructions were to call. (and yes they waived the fee)

What is the specific error you are getting? I was getting a 4002 "central database error" and a call to QANTAS revealed that was a problem with getting Emirates to automatically allow a partner airline to take the last points F seat on the plane. (allegedly) The agent managed to make it happen...

I know you can with a return, but don’t think you can via the web for a multi-city. It is however dangerous to do so because the fine print on a refund of the points of you have to cancel is nasty - don’t recall what the catch is, but make sure to read the fine print very carefully
