There is clearly a problem with their system. I booked an AAward flight travelling July 2014 about 3 months ago, it shows as ticketed but my account is yet to be debited the 62.5k points. I've rung & emailed them about this but still nothing...

I would agree there is a problem with the AAdvantage system at the moment.

I credited a MH J flight to them and got only 1.25 the miles as an EXP, not 2.25. Even after emailing them the response was 'it's correct'.

A few days ago I checked my account and noticed that I had no activity showing for October onwards, when there was activity. However while this activity does not show it is included in the current total available award miles.

Using the monthly summary I can see correct info for September 13 and January 14 but October - December 13 all show
YTD Elite Qualifying Points 0
YTD Elite Qualifying Miles 0
YTD Elite Qualifying Segments 0
Miles subject to Expiration ‡ 0
500 Mile Upgrade Account Balance 0
Million Milers Balance 0
Program to Date Miles 0
Total Available Award Mileage + 0

Email customer service requesting the status bonus be added. In my case it was added without issue. Resolving incorrect content (since fixed) on the MH earnings page was a different story.

The AA system is notoriously buggy, eventually everything seems to sort itself out, often at the persistence of the passenger.

So they must have worked out that problem and applied the change in Jan, without any explanation - so the final number in Jan now balances.
