CBP interactions at JFK can vary greatly depending on which terminal.
One trip, I arrived in T7 (prior to CX moving to T8) and the CBP agent treated me to the most annoying treatment possible at primary inspection because she couldn't understand the concept that a ticket could be paid for in something other then dollars and was confused by the airfare listed on my paperwork was an amount in JPY.
Meanwhile, entries at T8 have been painless "see AU passport, here for holiday, stamp and wave through".
When is the trip? JAL are meant to be moving from T1 to T8 soon.
I've never had any problems with the Airtrain. I normally use the Jamaica station connection rather then Howard Beach. Then again, I normally book a hotel near Jamaica Station since they are normally much cheaper then hotels in Manhattan.
