With EK no longer doing direct flights from SIN to MEL, does that mean if you are traveling that route with Qantas you will not have access to the EK lounge?

It may still be codeshare. An airline doesn't have to fly a route for there to be a codeshare with another airline. You just have to watch the opening times.

Flightstats gives codeshares for airlines. QF039 does not have any but QF163 does. If emirates is on teh list for your flight you should be OK to enter the lounge.

Great tip with Flightstats. I checked my flight and yes it has a codeshare with Emirates.
