flights booked through t/a and not all showing on q. booking

I booked a qantas global ticket through a travel agent as they had 5% discount. Each flight and airline is ticketed but some of the flights are not shown through qantas. qantas say the t/agent has their own booking system and as I have a ticket, I will be ok. Has anyone had this experience? I'm new to o/seas travel. thanks, trish
 
I flew on a Round world trip last year and my AA flights weren't on my Qantas account.

I think its because they use different software to QF and BA.
But remember KEEP YOUR BOARDING PASSES..

I didn't get my cathay or AA flights credited automatically. So i just faxed them into Qantas FF when i got home..

Qantas uses the Amadeus reservation system. If your TA used one of the other systems, such as Sabre or Galileo, then only the Qantas sectors will get pushed to the Qantas Amadeus system. These systems normally also push any connecting flights to the airline's systems as "information" sectors so they know what your connections are.

This is normal and expected when booking with a TA.
