Well after what can only be described as an almighty all day long puck around I finally have a trip booked from DPO to Cairo and return - had to make three separate bookings to get it but finally I think it is done!

Many Many thanks to everyone that has helped with suggestions and the thought from @ShrinkWrapped that it might be a married sector issue - learning about married sectors helped enormously and resolved some of the big hurdles!
 
The MEL-CAI fares don't allow routing via SYD for free so if you're routing it via SYD, you're paying for an extra domestic fare for the MEL-SYD and SYD-MEL.

I was happy to pay the extra for the MEL-SYD leg to avoid a tired A330 - the damn system just kept throwing errors if I tried to book it on the same booking as SYD-SIN-DXB-CAI - but it just kept throwing error codes which didn't tell me which leg was causing the problem - it took a lot of trial and error to sort it out - like a whole day of trial and error basically as I was also booking the return from Cairo on the same multi-city booking so there were about a dozen legs in the booking.
