I have a Le Club card. Honestly don't use it a lot, my company uses more serviced apartment around the place as apposed to hotels. I was booked into one this week, handed over my card at reception and was told because i didn't book through the web site (travel agent) they wont accept the card and i would get no points for the stay. This is baffling to me. Imagine if QAN or VIR said because you booked yuor trip through expedia and not the QAN web site you wont get points.

Any idea why accor have this policy. Doesn't help me want to stay with accor again.

This is something that is fairly commonplace with hotel loyalty programs.

Any idea why, seems like a huge annoyance.
Points cost the hotel chain to give and to honour. When booked through a TA the stay is often part of a reduced price package or a discount rate which is below the hotels own rates and on top of this the hotel has to pay the TA up to 20% commission for the stay. The hotel cant then give you points or even a free night

Yes, because OTAs cost the hotels. My experience is that Accor hotels will honour status benefits but not award any points for OTA bookings. Actually, it seems relatively common to find better room prices booking via Accor vs OTAs. They have lots of sales.

IMO status is applicable regardless of the booking source, that is, you are (platinum, gold, silver) no matter how you book. It is your right as acknowledgement for your loyalty in booking with the through the hotel itself and obtaining that status. Receiving points is a perk of that status only (usually) when booked direct with the hotel or other valid venue and this will intern result in getting points to enable the continuation of your status for the next year or period
