Im looking for a hotel in Shinjuku for 2 adults and 2 children , somewhere close to transport

Hilton is fantastic,raillink by underground tunnel,& shuttle to main centre. Also go to government building top floor for a great view of Tokyo. On a clear day you can see Mt. Fuji.
 
Hotel Sunroute is an option. Quite close to the JR station. The rooms were very clean and decent sized. Stayed here for 4 nights and no complaints at all.
 
Depending on your budget - we really enjoyed Park Hyatt ... worth the extra coin IMO.

I booked the "Shinjuku Prince Hotel" a while back through hotels.com for Oct. Seems close to the station. Never been there before so can't comment on it yet.

Had a couple of stays there recently. It's a nice hotel but nothing special compared to other Hiltons in Japan.
If it's cheaper then similar hotels in the area, take it. If it's reasonable price and you are HH platinum, take it for the benefits. Otherwise you can look at other options. I've also visited Hyatt Regency across the road from Hilton. It's a bit dated but has large rooms, great views and better breakfast then Hilton. I would consider it depends on the price.
 
Not at Shinjuku but we have booked at the Prince Sakura Hotel at Shinigawa for our quick visit in July. Standard rooms are 45sqm so pretty big for Japan standards. The hotel is on the NEX line, it's only three minutes was from the station, and is on the Yamanote Line which is the circle line that gets to most parts of Tokyo that tourists go to, including Shinjuku. Gets very good reviews on TA as well.
 
I have stayed at the Hyatt Regency in Shinjuku every year for 25 years and this year they changed the Hyatt Club. The happy 2 hours (6-8pm) has been reduced to one plate of 4 morsels but the drinks still flow. No longer any first night greeting and last night gifts. It is still a great hotel and the suites are spacious. I would stay in a 2 bedroom suite at the Hilton for a cheaper, spacious room. The Hilton Club is far better value. Major hotels have a shuttle to Shinjuku station but realistically it is only a 15 min relaxed walk as their is no hustle bustle. On arrival at the airport, buy a bus ticket and catch a Limousine Bus directly to your hotel. If possible, fly into Haneda Airport as it is in central Tokyo. Narita can be a 2 hour bus trip. Forget the train as you then have to get from the train to your hotel and I imagine with luggage and young children... need I say more. Cathay is one airline that flies into Haneda.
 
My family (2 adults and kids then 12&10) stayed at Keio Plaza 2 years ago. It had family rooms that slept 4 reasonably comfortably, albeit still in 1 room. The room was basically twice the size of a standard room. While I normally prefer an apartment for a few nights in Tokyo it suited our purposes very well. You can walk underground to Shinjuku station and explore town by train from there as well as catching the express train to Narita. I'd certainly be prepared to stay there again if I visit Tokyo with the family.
