FYI – I had 3 transactions not track since the beginning of Small Shop. I contacted AMEX via online chat and told them of the problems. The chat below indicates that this may be an ongoing problem and we may need to pay close attention to the credits tracking properly:

I have checked and could find both the merchants on the Shop small map. The automated system didn't pick the transactions as an eligible charge because the merchant used a payment gateway to process the payment. So I have escalated it for you to check for manual adjustments. When accepted, you will see the credits in the next 5 business days

This only happened because the merchant used a different payment gateway to process the payment. It's a choice that they make.
