I should know the answer, but I don't - If I book a flight/hotel combo on expedia (as an example) I know that the hotel is unlikely to honor the booking for hotel SC's & points, however, where do airlines stand on this issue?
 
Airlines give points for Expedia bookings but hotels like Hilton do not.
Mostly in the US I do the short runs on a Star Alliance carrier to pick up SQ miles mainly because AA out of Los Angeles is weakly represented unless it is to Dallas or New York.

They do in my experience.
 
I've never had an issue earning miles from airline bookings made on Expedia.
 
When I've read feedback on hotels on Trip Advisor a common complaint from people is that they get a scummy room & then cop attitude from the hotel who say to them "well you did book it through Priceline" ie what do you expect - pay peanuts, get monkeys.

I note that when booking an IHG hotel on the www.priorityclub.com website they have a guarantee they booking via their website will give you the lowest room rate & if you find a cheaper rate online elsewhere they will match the rate & give you the first night free.
