VA code share connection to EY to Athens

Hi All, just need a bit of advice.... I have a VA J rewards code share flight SYD-AUH on 12th Sep.
VA7093 Syd-AUH departs 11.50pm. arrive AUH 6.40am. I only had enough points for the Syd-AUH return... So then I booked EY from AUH to ATH cash with EY direct. My AUH-ATH departs at 9.20am. VA tell me to book my luggage through in SYD, is this the norm? considering they are on completely different bookings. And lastly would 2 hours be suffice in the worst case scenario (not being able to book through) to get past customs and on to connecting flight. Both inbound and departure are in terminal 3. Many thanks for anyone who has experience in this scenario.

Both flights are actually operated by EY so you will be checking in with EY in Sydney. They should have no issue sending bags all the way even on 2 separate bookings. Just make sure you have all details and explain to the check in staff exactly what you want.

As major partners, I'd be far more concerned if they said you couldn't check through.

Multiple PNRs often cause problems, partners or no. Given that mark4217 is connecting from one EY-operated flight to another, it should work out just fine.
