Seems like HA is a case where an agent would work particularly well.
 
Ok just to follow up with the end result
After another long phone call everything seems to be sorted out
Tots cost was $309 AUD and Wendy have fare class L which has been confirmed as being OK for earning points and status.
I was able to just pay the extra with no need to change anything about the flights so the first long phone call I obviously got someone who didn’t know what they were doing. Last person was wonderful and sorted it all out.
Thankyou to everyone here for all your help. It’s much appreciated.
