This is all that is on my Flight Centre Itinerary

So that explains the VA boarding pass. And VA boarding passes do show fare class.

I have to say that it's weird for VA to have put an incorrect fare class on the boarding pass - and I suspect that's why they caved in and offered you something. However, it seems like NZ fares booked through third party sites routinely book into fare class X, in which case it probably is true that you purchased fare class X. Overall though, I think VA should have just given you 0.5 points/mile on the basis that they printed a fare class on their own boarding pass that suggested you were entitled to 0.5 points/mile.
 
TBH you've done quite well to get this far. VA have become very much a "computer says no" kind of airline. I agree with the others here, they should have just given you the points, as now they've done little else but give you a bad experience with the airline.

This explains it. Unfortunately VA would have been correct. It would have been a codeshare NZ ticket in X class mapping out to VA's V class. The VA/NZ alliance arrangement is that accrual is based on the marketing carrier (not the operating carrier). The metal neutral agreement means your points are based as if you are on a NZ plane if you book with a NZ flight number. In your case, your accrual is based on X class as per the NZ table, which earns nothing.

This causes confusion because with NZ's most other partners, accrual is based on the operating carriers as per Star Alliance rules. Also I think the problem here is that NZ should not use X class for revenue ticket when it's also used for reward ticket.
 
I have the Boarding Pass clearly showing Fare: V, however Virgin claim this is because they don't have a Fare Type X, as this is only issued by Flight Centre. In order to make sure I received all entitlements they used Fare Type V on my Boarding Pass. I still think they are going in circles trying to justify themselves...but just not worth me following up any further.

Honestly, I'm just sick of the whole saga...Yes, Virgin have given me a bad experience...that being said, I think Flight Centre and Air NZ are also partly to blame.
I think the moral of the story is to try and book directly with carriers and not use a third party like Flight Centre or Webjet, etc.
The problem was I could not get the return Emirates flight (Auck-Melb) I wanted as a standalone flight while booking from Melbourne, I had to use a third party to first book the Melb-Auck leg, which then allowed me to book the return flight.

As I explained above, earning is based on marketing carrier not operating carrier with NZ/VA trans-Tasman alliance. When you have a NZ flight number in X Class, VA metal in V class, it's NZ X class that counts.

Although to be fair, if the flight had been booked with NZ directly, the OP would have known exactly what NZ fare class they were getting, as the NZ website shows this at the time of booking and on the etickets they send out. Furthermore, I don't think the OP would have ended up with an X class booking if they had booked directly, as I don't think the NZ website sells X class fares (open to correction on that).

Was 2 one way bookings an option?

It should have been. The Emirates website certainly allows one way AKL-MEL flights to be booked. It might have been more expensive though - that can sometimes be the case with one way bookings.
