I'm not sure offhand what the functionality is meant to be here - our upgrade to latest version of NewSkies last weekend may have something to do with this - will check it out. You should be able to add your PNR (itinerary reference) when you log into Velocity online or staff at the airport will be able to do it for you.
How's that for service.
This is the first time I have booked a virgin flight through work so still understanding things. The itinerary from work said that it had my ff number but when I log on, the booking isnt there. When I try and use the ref number it says that the travel agent has to make changes. I'll just checkin the old way and get them to add the number at the airport

If you log into your velocity rewards account, go into manage bookings and then open up the booking, there is a button to add your velocity number to the booking. If you re-email yourself the itinerary after doing it will now have your velocity number on it.
After adding my VR number it wouldn't let me add free checked in baggage for VR Gold but that's not an issue if you are flying Y+.
As others have noted, if an agent makes a booking they "own" the booking and only they can make changes or request changes to Virgin Blue in advance of travel. But as mentioned, a check-in agent or Lounge Angel will always be happy to add your Velocity number.
I agree that would be preferable but computer says "no". It can only associate the booking with one entity, which is the agent up until booking (so they can get paid (indirectly)) and then to you once acquitted. This probably doesn't help much, but if AmEx is your TA -- your bookings should be viewable in the Sabre web portal (https://www.virtuallythere.com) using the AmEx PNR. You can also register an account there to view all of your Sabre bookings I believe; personally I'd recommend getting yourself a TripIt account and managing your bookings and calendar that way. Much, much much easier!
