On the 2nd November I made a booking on-line for a flight from Adelaide to Hobart for January the 16th and return on January 25th. I indicated, where required, on the booking, that I wished to use the $129 voucher from my Travel Bank account. Thinking the $129 from Travel Bank had been used as part of the fare I proceeded with the booking. Booking reference ######(A) I quickly discovered when checking my Travel Bank account that the $129 voucher was not used as part of that fare.
I then phoned Virgin Australia and explained to the operator that I had inadvertently made a booking with the intention of using my Travel Bank voucher but for some unknown reason the $129, that I had intended to use, did not come off the fare. The operator then said he would make another booking that would use the $129 Travel Bank voucher and that he would cancel the previous booking. The new booking for my flight is now ######(B). I paid for that flight with the expectation that the previous flight ######(A) would be cancelled by that operator and I would be refunded for that booking.
The following day I discovered that the initial flight booking ######(A) had not been cancelled and payment for both flight bookings had been processed through my bank account. Which meant I had paid for two seats on the same flight, for just one person; me.
I phoned Virgin again and explained that my booking for ######(A) was supposed to be cancelled and my booking reference for my return flight to Hobart is now ######(B).
The operator said my original booking ######(A) was cancelled soon after the 3rd Nov. but still waiting for the refund of $479.27 that I had originally paid for, on the 2nd Nov..
Since twice I've sent a query email with no reply. Phoned them 16 days ago and they said it was in process and would be about another ten days.

Anyone else having to wait for an excessively long time for a refund from Virgin?

January 2 and still no reply. Nothing! I have written a complaint to the ACCC so maybe they could find out something. I guess my request to Virgin has become caught up with the Covid19 flight refunds issues. I thought I could expect to hear something since early November.

When I was cancelling my Christmas/New Years travel due to border closures I was told I could get a full refund but it would take 3-4 months for the money to be returned. I opted for the Travel Bank credit instead as I'll hopefully be travelling again by then, but I think it's simply a case of VA managing their limited cash flows as best they can.

I think you are spot on with regard to VA managing their limited cash flow as best they can.
I would have even been happy with a Travel Bank credit but to get no reply at all was frustrating however, last night I decided to make written complaint to the ACCC. Now I know it has to be a coincidence because it was Saturday night and things just don't happen that fast but today, I get an email from Virgin with the following:

"We are pleased to advise that your request to refund your Virgin Australia booking back to your original form of payment has now been processed. Please allow 3-5 business days for the funds to be visible in your account."

I nearly fell off my chair! :-0

Cancelled an award flight on Thursday 31 Dec, points back in my Velocity account and money back on my debit card within 48 hours.
