Not that I've done it that way, but pretty sure the transfer to the ferries is a separate path to transferring to another flight., or alternatively if luggage then you need to to claim it and enter HK.

Check-in needs a bulldoze, and maybe a direct path to the Virgin pier.. but the food court offerings are well above T3.
Hopefully the special downstairs security doesn't get enhanced. Always useful hand luggage only.

My personal rule on separate tickets is minimum 5hrs gap, and ideally overnight stay.
I have been fortunate on shorter connections a couple of times.

So 3GB over 2 years for A$11.
