Thanks for all the info here. The corporate TA came up with the goods. Changed flight numbers to AA and booking now shows F for all those sectors :D

And note that the agent may receive a greater commission if booking the QF flight number rather than the AA flight number, so there may be a financial incentive for them to book the QF code even though the fare rules permit booking the AA number.

That's pretty accurate. My TA is brilliant but he outright states that if he books AA fares he makes nothing. If I book an AA only itinerary, I have to pay the fee their consolidator charges them (but nothing more). Sometimes it's easier to wear the fee for convenience (around $70 on a complex itinerary is wearable).

If there's an AA flight number on the same eticket as a QF flight, i'm not sure what the situation is (I'll ask him out of interest now). I don't pay any issue fee for them obviously, but i'm pretty sure they won't make anything out of the AA segments either.
