Thanks for all the info here. The corporate TA came up with the goods. Changed flight numbers to AA and booking now shows F for all those sectors 

And note that the agent may receive a greater commission if booking the QF flight number rather than the AA flight number, so there may be a financial incentive for them to book the QF code even though the fare rules permit booking the AA number.
