Missing base points and random other points

That's really quite ordinary of them to upgrade you and then mark it as an non-earning stay. One hand giveth, the other taketh away...

Yes, I agree but it is a difficult one even for me to rationalise. The upgrade of the room was actually a downgrade but I was upgraded to what was effectively a free night (a time based upgrade) due to the room I booked being unavailable. Being a Cat 7 hotel, that upgrade was worth perhaps 50k points on a reward stay (for a basic room....I actually received a premium room which would normally be considerably more points), so in contemplation......a) the unavailability of the booked room was not my fault; b) I really needed that stay to count; but c) getting Christmas night at HSP in a three bedroom apartment for $200 (I had a four bedroom penthouse booked and paid for on a day use rate only) was an absolute bargain; so I guess they did have compelling reasons as well. If I wasn't in need of the stay, I would normally have accepted my good fortune and forgone the points!
