I saw some options to fly with Qantas CBR to DRW via ADL, not the dates I needed, and more importantly, it would also require an overnight stay in Adelaide. I found no information about SA gov policy on overnight transit and quarantine, no idea if it's even possible.Wouldn’t it be easier to just fly through Adelaide?

Passengers with extended transfer times may be required to enter quarantine at a Government-arranged hotel at your own cost. The cost of quarantine will be charged based on the duration of your stay.
I think you would still need to apply for an SA border permit. Not sure about quarantine arrangements or whether this is possible.
When I flew into SA the other week from QLD, the lady next to me had a connecting flight to Perth and didn't realise she needed an SA pass. Had to get processed by the police there, but not an issue as not coming from a "hotspot".

It’s quite vague and appears to be written for people transiting SA by road (includes restrictions such as travel by the most direct route) That said, it doesn’t say it can’t apply to air arrivals, and this kind of transit is probably less risk than 2-3 days driving across the entire state.

The issue occurred as I understand because some tu$d from Sydney flew to QLD from CBR to escape the ban. QLD decided it wouldn't take the risk of infection coming in via that route.

I suggest you read your own post. An overnight stop between flights would be less than 24 hours, which means you don’t pay.

I know my last trip into Adelaide (ex HBR), the two gentlemen behind me on the plane ran into grief because they didn't have a permit. They wanted to transit to a Brisbane flight and I'm fairly sure they ended up missing their connection. SAPOL were very firm on the point.
(1) A person arriving in South Australia on any aircraft or vessel is taken not to arrive in South Australia for the purposes of this direction if—
(a) in the case of an arrival on an aircraft—the person does not leave the airport in South Australia; or
